Oversized Baggage
JR Tokai, Shinkansen, requires that bicycles be carried in full cover. I recommend to book the ticket without using the vending machine, asking the ticket officer at the ticketing counter to find you a seat in the last row where you can put the baggages and bike bag.

When you want to reserve an oversized baggage space, it is better to go to a manned ticket counter rather than an automated ticket machine and ask the attendant to search for a vacant seat and reserved space at the desired time that is available. Even if the desired train cannot be reserved, they will find another for a closer time.

Midori-no Madoguchi
Midori-no Madoguchi (ticket counter) is one of the ticket offices of JR Group's passenger railroad companies and is equipped with a Mars terminal to comprehensively issue tickets for all JR Group companies' railroad lines, JR bus routes, expressways, and tour buses with reserved-seat tickets.
A seat in the last row
When getting on the Shinkansen in Japan, if you reserve a seat in the last row, you can place your folding bicycle behind your seat.
It’s needed to ask the ticket reservation counter at the booking the seat.
You can use this luggage space for free, with this process.

When you have reserved a seat with oversized luggage space, the letter "S" is displayed in the seat number section of the Shinkansen express ticket.
About the local train
No need to book the space for your over sized baggage, if its size is within the total dimensions (A+B+C) of between 160cm, in the local train, but basically, stand near the door of the first or last car.
If you want to sit, choose a seat on the edge to avoid crowded times.
